None of the Titan Quest bosses - They are all crap (You don't even have to hide from Medusa's stone-turning eyes! Just slash slash slash slash drink potion slash slash...)
Most Metal Slug bosses - Even though all you have to do is attack them and avoid their attacks, they look amazing!
Once I get Noitu Love 2, it will most definitely be on this list, so it gets honourary mention
No real order, but they are all pretty epic (in the case of Titan Quest, epic fail).
I like Boss battles that force you to take what you've learned in the past, and use it to defeat the boss. GLaDOS is the perfect example, except I found her to be a little short.
I am also a pretty big fan of all the Sonic fans. Even though the only thing you really ever had to do was keep hitting Dr. Robotnik on the head, Dr. Robotnik is perhaps the most unique idea man when it comes to machines that in the end, fail... but on the way to doing so, look great. (Yes, I mean Dr. Robotnik. Not this Eggman bullshit, especially from the newer Sonic games.)
The scorpions in Halo might be a little more fun on Co-Op if there were a few more of them, and a lot more enemies around. I don't know if those can be considered boss's, but yeah.
I really can't think of any other games where I enjoyed the boss battles though. For one, because I can't think of any good games I've really played, that had true bosses in them, let alone bosses that weren't just annoying little milestones that are there for really no reason other then to show off fancy special effects.
My favourite boss battle ever? I can't really think to be honest, it's a tough one BUT I think I'd have to go with either:
- First battle with Bowser from New Super Mario Bros (When Bowser drops down at the start of the battle onto the all familiar bridge, letting out a huge roar I was shaking with excitement!)
ZELDA SPOILER
- Battle wth Zant from Zelda: Twilight Princess (It was very exciting fighting him in place of the other bosses and than a showdown with him at the end)
SMASH BROS SPOILER
- I'll also give this a mention: Rayquaza & Ridley fights from Smash Bros: Brawl (Although the fights themselves were certainly nothing special, I thought that the cut scenes introducing those bosses were as immese as any boss intro could get!)
There are loads of incredible boss fights from a variety of games, but those ones really stand out for me.
Omega Pirate (Metroid Prime): Simply badass. It's a fairly straight-forward boss, but I like it way more than Meta Ridley. The final boss is fun, but it's way too easy (I can beat it with full HP on hard mode any time).
Quadraxis (Metroid Prime 2): Omg, just the size of that thing! Probably the only good boss fight in the game though. The first game is much better, in my opinion.
Ballos (Cave Story): Most epic boss battle ever. And the frantic buildup during the hell stage run!
Ganondorf (Ocarina of Time): The first part is kind of easy. The escape from the castle and the Ganon fight is epic.
I like pretty much all of the Zelda bosses, in any of the games.
They all have a certain feel to them, and I love how they all have a weakness, and thats how you have to kill them. its great.
So they are my favorite bosses.

I'll just name the ones that I actually liked. Most boss battles are disappointing.
1. Guitar Hero 3 - The last one vs the devil (Finally, I get to challenge someone to that song)
2. Kingdom Hearts - That arena battle vs Sephiroth
3. ADOM - Player vs MaLaKaI in the infinite cave. More fun than the final battle because you get cool equipment and he's not impossibly tough.
Disclaimer: Any sarcasm in my posts will not be mentioned as that would ruin the purpose. It is assumed that the reader is intelligent enough to tell the difference between what is sarcasm and what is not.
The level 3 water serpent Boss in Noitu Love 2, especially the second part of the boss, was awesome (Though just about every boss is outstanding). Zelda bosses are really good too, Castlevania bosses I find kinda hard usually... They take a lot of memorising attack patterns.
When you think about it, Zelda Bosses are really just puzzles. Once you figured out it's weakness (Hint: It's the item you got in that temple) you can beat them with little to no effort. I wish they required dexterity so that you'd be forced to Links dodge moves.
My all-time favorite I can't decide but here's some of my favorites:
Beowulf - Devil May Cry 3: I just love huge beasts that makes you a mere fly in comparision. Not in size, but the way they move and react towards your attacks.
Vergil - Devil May Cry 3: Fun battle when the boss is similiar to your character in terms of attacks and moves.
Trevor Belmont - Castlevania Curse of Darkness: Just plain fun battling against him.
Desann - Star Wars Jedi Knight 2: Jedi Outcast: Well, the battle was pretty one-sided until I by mistake knocked down a pillar over him. My reaction: "Huh? o_ô"
Super Shredder - TMNT: Turtles in Time: Simply fun and also a very easy boss.
Megaman Zero 3 - Zero: As previously mentioned, it's fun when the boss is similiar to your own character.
It's been a long long time since I've played a game with boss fights that I REALLY liked. Considering I'm an FPS fan, bosses are usually just some asshat who can take 100 headshots, which is made of suck. Even Hitman fell victim to this once in the first game. Granted, I've found a few bosses that were worthy of the title. I was quite surprised that there were actual bosses in Doom 3, and while they weren't the greatest (Like Sarge, he's a Megaman Boss in disguise) they were at least fun. Now that I think about it Geist for the Gamecube had some really cool boss fights as well, but those were hampered by lifebars and recharging enemies (I just blew off your leg statue! How dare you materialize a new one!)
The Metroid series usually has some decent boss fights, but I find the newer the game the less interesting the boss fights are. I mean, they're full of style, but not a whole lot of substance. I hated the Nightmare fight in Fusion, Nightmare never really did much except hover there and shoot beams and swoop at me occasionally. Besides taking off 50 life per hit, he didn't do anything interesting. Then again, I've heard people talk about how hard he is, and I beat him quite easily, so I'm wondering if there are a few attacks of his he never got around to using on me.

When you save make a few copies of the save file in the Noitu Love 2 folder >_>. I'm on my second run through with one of the unlockable characters, the last boss was hard before!
I'd vote for Argorok too. It wasn't that hard but that whole scene was awesome. Probably because the Sky Temple was a bit crap. Jumping on its back felt very Shadow of the Colossus. Speaking of which.. surprised no one's mentioned it yet. Helloooo?
The first Noitu Love game had some great bosses, but the bosses in the second game are quite meh. Sure, they look huge and scary, but they're let down by huge gaping blind-spots and boring, repetitive attack patterns. Then again, I've only played the demo, so I don't know if it picks up after where the demo ends.
Lyle in Cube Sector's first two bosses are really fun, but the final boss is too easy to beat once you learn its attack/movement pattern =(
